Can SABNZBD delete used nzb-files automatically after downloading?

Yes it can, but only from its "Watched Folder" and only when it has access rights that allow it to delete files.

I place the NZB in the folder Incomplete, and it starts downloading. All the files are removed and deleted, except the NZB. So I believe it has all the rights it needs. I don't get it ....

You shouldn't use the "incomplete" folder as "Watched Folder", it can have side effects.
If you want to use an existing folder, use a sub folder of "complete".
