In the Complete folder?
Do you have somewhere in Categories a * filled for your folder setting?
Do you have .rar on the Cleanup list in Config > Switches?

I think it should be fine after you disable Recursive Unpacking in Config > Switches.

For reference: after it unpacks the original download, it will check the unpacked folder for other Rar files and try to extract them. But this breaks if all categories put their files in 1 big folder, it tries to unpack (and then remove) too much.

If it is able to detect Unwanted Files, it will also run a function to remove empty folders.
Or when you have Sorting turned on, it clears empty folders after the sorting.

Disable the Unwanted Files detection by removing all the extensions in the setting.
