This originally started happening to me earlier this year and I managed to ignore it by watching the episode right after it's been downloaded before anything has an opportunity to delete the file. I have everything setup so that episodes are sorted into Season folders. The first 6 episodes downloaded to the "Season 1" folder without issue and I watched the first episode. Went to bed and came back this evening only to find that not only are the episodes gone, the entire "Season 1" folder has also disappeared.
I went through the logs on both Sonarr and Sabnzbd and didn't find anything that indicated the files were deleted during some sort of late-running post-processing. I have the auto-cleanup set to delete the .nfo, .jpg, .nzb, etc... No where do I specify to delete the .mkv.
I'm hoping someone might be able to shed some light on this.

Check your connection in Status and Interface settings window.
Use Test Server in Config > Servers.
We will probably ask you to do a test using only basic settings. - Do you experience problems during repair or unpacking?
Enable +Debug logging in the Status and Interface settings window and share the relevant parts of the log here using [ code ] sections.
