I have two main sources downloads; one from nzb's downloaded to the sabnzbd watch folder and the other one is nzb's sent by SickBeard for TV shows via the API. How can I get sabnzbd to save files to two different locations based on the source?

Check your connection in Status and Interface settings window.
Use Test Server in Config > Servers.

Give them different categories.
Define a category "fromdisk" and set a path for that.
Then create a sub folder "fromdisk" in your watched folder and put files there.
SABnzbd will automatically tag them as "fromdisk" and use the right path.
Alternative: set a category for the RSS feed.
