TV sorting seems to create a folder for every file you download, based on the name of the NZB file you use. Even if you use a sorting string which ends with the filename and extension. I use this string:
/Volumes/FFS2/Series/%sn/S%0s/%s.n.S%0sE%0e.%ext
Downloading an episode of Dexter for example, by using the nzb file "Dexter.S05E10-nzbdownload.nzb" creates:
/Volumes/FFS2/Series/Dexter/S05/Dexter.S05E10-nzbdownload/Dexter.S05E10.mkv

My best guess is that it has something to do with the PAR2 extractor. I think he's to blame. Are there any options available to prevent the extractor making subdirectories?

Not sure. Normally par2 doesn't create subfolders unless the uploader did something weird.
However if the RAR files contain subfolders, Series Sort might get confused.
